What’s the best way to get our tickets to the major museums/attractions to avoid the lines. We are doing the “my way Italian RS tour.

You can avoid the lines to buy entrance tickets simply buying tickets in advance on the official site of each museum/attraction.
Nobody avoids the security lines. As far as I know, San Marco is the only church with a 2nd security line reserved for tours.

Be sure you are booking with the official venue sights
Many now require pre booked timed entries
