In Matera I would recommend the Hotel Sassi - we stayed there on an RS tour and it is amazing - rooms are part of the sassi caves.
Perfect location - we even had a balcony that looked over the valley.

In Matera we recently stayed at Locanda di San Martino in one of their cave rooms. Very nice. If you are looking for a local guide, I'd highly recommend Antonio with Matera Tour Guide: http://www.materatourguide.it/. He gave us a very informative two hour tour of the sassi. His own grandmother lived in one of the caves, so he is very well versed in the history of Matera.
In Alberobello, if you'd like to stay in a trullo, I'd highly recommend Trulli Holiday. We stayed in an adorable trullo in the Aia Piccola section and loved it. The staff is very helpful and the trullo couldn't have been nicer.
