I was just about to make these and the website recommended by RS (http://www.b-ticket.com/b-ticket/Uffizi) threw me a curveball when it asked what kind of discount I wanted. The options are "Full" "Free" and "Reduced"
Of course, I would pick "Free" . . .but what are the ramifications of these options??

You want to choose "Full". Reduced is for EU citizens from 18-25 years of age. On the reservation screen at the bottom if you click on "Rules", then at the bottom of that list it will tell you who the free tickets are for... mostly just different categories of EU citizens, though.
I'm booking too... online, nothing in the morning seems to be available. For late afternoon, how much time should I budget if I tend to go through museums slowly?
Jared, do you already have a hotel reserved for while you are going to be there? If so, you can ask them to make reservations for you as I have heard that hotels have access to move reservation times than the website.
