Do taxis run from Roma or the village of Fiumicino to Fiumicino airport at this hour? how about the train from Roma Termini? Can we arrive as late as 5:00 am to make a 6:00 am flight if we only have carry-on luggage?

Taxi runs so that is not a problem. Hotel can arrange that for you. 5am is cutting a little close since some airlines cut off check-in 45 mins prior to departure. But 4.30 would work. Getting through security at that time is not a problem.

Check in time depends on the airline and the destination. At that time in the morning your flight is certainly a flight within Europe.
For a intra-EU flight most European airlines require that you have completed the check-in procedures and have a boarding pass in your hands at least 45 minutes prior to departure. One hour should be enough, since you are not checking in luggage, and all boarding passes are issued by automatic kiosks (or even at your own computer). However I like to give myself an extra 15 minutes, and generally get to the airport 75 minutes prior to departure for a EU flight, just for extra comfort.
Celesta, you don't have international flights at 6am at Flumicino.

Thanks guys. Our flight is at 6:10 am to Amsterdam and we were wondering if we should stay in the village of Fiumicino about 15 or 20 minutes from the airport and take a Taxi (the hotels shuttle starts at 6:00 am) or stay near Termini and take the LdV express to the airport. Anyone know if that train runs that early?
If taxis do run 24/7 from the town of Fiumicino then that's our preference.

The first train from Rome to FCO appears to depart at 04:52, arriving 05:48, so that won't be an option in your situation.
The easiest solution would be to just book a room at the Rome Airport Hilton and that way you'll be able to walk directly into the terminals at whatever time you want, without being concerned about transportation.
You could also stay in Rome, and ask your hotel to pre-book a Taxi or Shuttle for you at the appropriate time.
