Does anyone know if there are luggage storage lockers at the train stations of Pisa, Siena, and Orvieto? Especially want to know for Pisa? Also, what is it like traveling on the regional (commuter) trains with luggage as tourists, with day to day work commuters? Is there room?
According to the Trenitalia site, there are left luggage services at Pisa but not at Siena and Orvieto.
You'll want a SITA bus if you go from Florence to Siena. but it's a SENA bus you'll need for Rome-Siena.

As far as regional lines, we've rode the Circumvesuviana as well as regional trains of Trenitalia to smaller cities. Never a problem.
In Pisa there is a luggage check place in the train station.Its well marked and efficient.
Note that the left luggage facility in Siena is in the underground plaza below Piazza Gramsci, where the buses from Florence arrive. Just look for the stairs. It's easy to find.
