I am looking for train fares and the cities Manarola (where we are staying) and Vernazza are not listed on the train schedule. What city do I plug in as my destination?

USe the official Italian rail site:

Just type them into the appropriate fields.

I did type those two cities in and they are not available so think you have to take train to another nearby city just not sure which one

You may be trying to see a date too far in advance. The schedule is only loaded out to some time in June.
Pick a day of the week that corresponds to your travel and enter one this month. The trains won't be exactly correct time wise but will be close.
For example, you want to see schedules for travel August 9th 2010, a Monday. Input Feb 8th also a Monday and get schedules and fares.
