I don't think having a car in Milan is a good idea. Lake Como is best explored from the lake boat service. You could get an hourly train from Milano Centrale station to Varenna-Esino and take a lake ferry to Bellagio and Menaggio and other towns on the lake.
Take the Trenitalia train from Paris as it goes to Milano Centrale station. The French TGV goes to Porta Garibaldi station. which is less convenient.
For a "modern" hotel, there is a Hilton Hotel about 250 meters from Milano Centrale station. There is a Europecar rental location there.
If you need a rental car for Lake Garda, you could take a train to Peschiara del Garda, or Desenzano del Garda and rent a car there.
