Looking for an economy hotel in Bergamo for 1 night , possibly 2 in early November. In this limited time would it be optimal to choose the upper town versus the lower town ?

Definitely stay in the upper town! We stayed longer and were in an apartment so I can't recommend a hotel. Booking com is a great place to start.
