We booked an apartment via homeaway.com. Our particular apartment was right outside of the Vatican Walls. It was quite lovely. We had a good experience using that site and also referring to the reviews on each apartment's listing page.

Don't count out lodging around Roma Termini, it's cheap compared to what's out there, and yeah it's a tad seedy, but I live in the infamous Southside Chicago East Englewood Hood, and this ain't that!
Twice already I have lodged on Via Milazzo, just off the Via Marsala side of Termini. I am here now, I pay 45 Euro a nite (+ city tax 48.50 Euro) for a nice size clean room with the best mattress I ever had in Italia, nice size shower and bathroom, private in the room, new towels changed often, armadio, beautiful layered drapes, huge window i keep open, and an aria condizione that works beautifully, and a safe i just love, and 24/7 WiFi that works perfectly.
I was able to sign up for another week at the same rate easily. I have fast access to trains, buses, and all the shopping at Termini, and the famous Mangrovia is a few doors away.
When my RS adapter failed, staff brought me their own adapter and their own charger and cord for my iphone 5. Immediately.
Yeah the building is old and the elevator holds only 2 or 3 people, and you better remember to shut all the doors or it won't move, but we're all here, me, young and old couples, college guys and gals, and we're all doing just fine on this side of Termini.
Go to bedandbreakfast.it and check it out. That site clusters B and Bs around points of interest throughout Italia. Just select where you want to lodge in Rome and it will show all the B and Bs in that area.
