We need to take the train from Dublin to Kilkenny on the day we arrive. Which train, which station and what transportation to take from the airport. At the end of the trip we need to travel back to Dublin from Belfast. Again which train and where do we arrive back in Dublin? I have studied the train schedules and different lines, but I get confused.

You can buy tickets online up to 90 minutes before the departure of the train. So even if you do that upon arrival at the airport, it's still cheaper than buying in the station. Irish rail is unusual in the regard.
From Belfast you can take a bus from Belfast direct to Dublin Airport in about 2 hours. This should save time and money over the train as the train goes to Connolly Station in the centre of Dublin, then you have to take a bus back out to the airport. Google map will link you into transport for Ireland.
