Rental Car N. Ireland to Ireland

Does anyone know of any issues taking a rental car from N. Ireland into Ireland? I've heard that some companies may not allow this.

No problems at all. There are no border controls, so who would know, anyway? And in my experience, they don't ask where you are taking the car when you rent it.

There can be a substantial one-way international drop charge if that's your intention. If so might be better, and cheaper, to train from Belfast to Dublin and collect the car there.
If you're just driving thru the Republic and plan to drop the vehicle back in NI then there are no issues or restrictions that I'm aware of. Always read the fine print on your rental contract however.

They are different countries, so it's not a bad idea to verify it. I specifically got verification with Hertz that I'd be taking my Irish rental into Northern Ireland. Heck, I even recently verified that a New Hampshire rental could be taken into Quebec.

I looked up drop fees (renting in Ireland, dropping in Northern Ireland in my case) for another recent thread. With Hertz, renting in Dublin and dropping off at Belfast would have a drop fee of 141€, while renting in Dublin and dropping of at Shannon would cost less than 10€.
