I have on my itinerary 3 days for both but found a flight we are taking from Venice to Budapest does not get in until 2PM therefore that leaves Budapest with only 2.25 days for sight seeing - should I add an extra day there or Prague??.
I've been to both cities and Vienna in between a few times. We find find Budapest to be one of our new favorite cities, and just returned from there 60 days ago. I'd rather skip Prague than not see Budapest correctly.
An extra day in Budapest. You'll be very glad you did.
I liked Prague a lot but I would swap a day from there to Budapest anytime.

I'd eliminate Vienna. And would do a car service/train between Budapest and Prague and spend half a day in Cesky Krumlov.
I think i have figured out your plan. Venice to Budapest to Cesky Krumlov to Prague. Easy Jet flies nonstop from Venice to Budapest on Tuesday, Thursday and Saturday for about $100 and arrives at 12:30; but thats still a half day and before i spent a day in Cesky Krumlov i would spend it in Budapest. I say that despite the fact that I enjoy Cesky K. in between tourist waves. You can fly direct from Budapest to Prague for about $150 on Czech Air and further maximize your time.
Thank you all for your input. Boy it makes it so much easier when others have travelled the route you want to go. Have to check out Cz air as I had been looking at Easy Jet.
