We leave later this week for a semi-escorted tour of Vienna, Budapest & Prague. I have info on everywhere except Budapest.
What are the top things to see in 2 days and the best way to get around on our own. Legitimate ticket sellers??

The best way to get around is the excellent public transportation system - Metro, trams and buses. Buy a multi-day pass, unless you're over 65, in which case public transportation is free. If your tour package includes lodging, hopefully it's centrally located.
It's unclear what you get in terms of "semi-escorted" - an investment in a few good guidebooks will help you maximize your time in each city. Also look at YouTube videos, as well as what's available on the Rick Steves website.
You arent getting much help because the question is too broad and the background information (when, where, likes, dislikes, age, etc) is missing. Makes it hard to help. If you look at the other posts where specific question were asked or a lot of detail was presented the responces were quick and multiple and long and detailed.
