We need to get to Zagreb from Budapest in late September. Car rental has huge drop off fee. Hungarian Rail trains either leave at 5:45 am or doesnt get in until after 8:00 pm, meaning much of the trip in the dark. That defeats the purpose. Rail Europe doesn't have anything direct and is costing almost $300 each. Any other ideas?

I was looking at the Hungarian Rail site for Sept 27. They are giving a price of 29 EUR per person for that 5:45 train to Zagreb. Need I say more about Rail Europe. You can buy in advance, but will have to collect the tickets in Budapest.
Check flixbus.com and orangeways.com for buses taking as little as 5 hours.
You can also check skyscanner.com for flights, though I didn't find any non-stops for the random late-September date I chose.

If cost isn't too much of an issue, i would use this guy: http://www.silverwings.hu/ Can't think of a more enjoyable way to make a 3.5 hour trip. He's a real gentleman will give you all sorts of insight into culture and society and the cars are fantastic. I'm guessing 500 to 600 euro.
If it were my trip, I would either take Silverwings above or i would fly to Belgrade and spend a day, then on to Zagreb. That route works with two non-stop tickets for about $250. I like Belgrade, but other options are Skopje and Bucharest depending on the days of the week.
