Having a little trouble getting from Berlin to Krakow. Trains are limited, but there appears to be a bus available with a ride of 8 hours. Should I go from Berlin to Prague and than to Krakow?
Why are you asking on the Hungary forum?
You can go by train. It's little over 8 hours and change of trains in Warsaw. Or if you want to stay few days in Prague, you can go Berlin directly to Prague and then from Prague to Krakow direct overnight. Other trains are with at least one change.

For this route Berlin to Krakow, DB now uses a bus to cover this, their InterCity DB bus. There is another German company covering this route...Berlin Linienbus, which has a ticket office at Berlin Ostbahnhof. In 2001 (I know a bit dated) I took the early morning train Krakow to Berlin, took close to ten hours, direct, went through and stopped at all the former German and esp historical towns...Kattowitz, Gleiwitz, Breslau, Liegnitz before crossing the border.
