Will be going to Greece for the first time in early October. Can't decide if we want to pay for a really nice luxurious room in Mykonos and find something nice but closer to budget in Santorini?

I'm not an expert on Greece, having only been to Athens and Santorini, so I'm not familiar with Mykonos. I will say though, that in Santorini, it was definitely important for me to find lodging on the caldera side of the island. I'm assuming that would equate to a higher priced accommodation, so it may be something you would want to consider when reviewing your options.
I would agree it is worth paying more for a Caldera view than paying the same amount in Mykonos. There is a good chance that a high end hotel in Mykonos will be more luxurious but I would pay for the view in Santorini.
Indulge yourselves on Santorini. You won't regret it. Focus your hotel search on Fira, Firostefani, Imerovigli and Oia.
The two Islands offer different value for the money.
On Santorini, you pay for the view, even a dump with a view is expensive. So you can look around find an array of places, all with a similar view but different prices, see what fits your bill. Of course, consider how much you will be able to see that view, if you are out busy, and only there in the dark after a long day, no time to sit for a few hours and enjoy the view, then scale back and spend the money on a nice restaurant with a view.
On Mykonos, it is less about the view (Well, the view is probably still better than out your window at home) and more about luxury. Want a veranda to spend the hours?, a pool? Big Room?, a Villa? Again, consider how you spend your time. If you do the lay on the beach and then party all night, probably no need for luxury, but a quiet, comfortable room. If you are planning lots of beach, then definitely look at places near or on a beach, which will run higher, but a bargain in October. Santorini will likely not see bargains yet in October.
Definitely want the caldera view on Santorini, otherwise it's like any other island. Yes, you will only sleep there, but it is a spectacular view. We were talked out of Mykonos and into Naxos by folks in this group. We have no regrets about that. Naxos was super mellow and beautiful.
