Last leg of September trip returning
Amorgos to Koufanisia to Naxos for ladt night before flight next day out of Athens.
From Naxos to Athens:
Ekaterini Fast Ferry to Rafina
13:55-19:20 ($51.92)
Superferry Golden Star to Rafina
14:30-20:20 ($51.92)
BS Delos to Pireaus
18:00-23::20 ($63.39)
Rafina and Pireaus are fine. Mostly concerned about reliability as flight the following day. Thanks so much for your help.
The reliability factor will be down to the sea conditions rather than the ferry company. If the port police prohibits sailings because of sea conditions there will be no ferries. Generally September is not a month of storms but if you want to really play it safe add an extra day.
As JeanCrète said, it doesn't really matter which ferry you choose. Ultimately, the weather is in control.
I can't help but recall back in September 2019 when we faced three straight days without any ferries at all.

Thanks for your advice. We may consider flying from Naxos to Athens but the ferry experience is special. Good to know about September 2019 storms. Hmmm.
