Will be going from Crete to Santorini and then on to Naxos in October by ferry. That's getting near the end of ferry season according to gtp.gr. In fact for Naxos it looks like I'll be on one of the last ferries there. Should I be buying tickets in advance to ensure I'll get on? If so, where?

No need. October ferries are never full.
Is this true about the ferries to and from Hydra also? We are flying into Athens and going directly to Hydra. I don't want to find out all the ferries are full and we can't get to our hotel, but I'm also worried about picking a ferry ahead of time and having a flight delay. We are looking at the trip to Hydra on Sunday, October 1 and heading off the island to Ermioni on October 4th.
There's no way for anyone to guarantee that if you show up without a ticket you'll get aboard, but the month of October is not busy. If you want to make sure you have tickets, go to the Hellenic Seaways website to purchase them in advance with the option of picking them up at the Piraeus Port at the HS ticket office.
