I am aware that the weather in Santorini is not optimal in March but it is the only time my fiancé will have off for a while and I would like to know if the "rooms for let" that are common during tourist season will be available in March or should I book a hotel room to be on the safe side?

Although rooms will be available without reservatons then, a lot of locals with "rooms to let" will be off-island in March. It's best to book ahead so you aren't wasting time and energy searching for accomodations after your arrival. You should have no problem finding something that's nice and affordable then.
