We will be traveling from Athens to Milos in September. Our flight with American Airlines lands at 11:25am in Athens. Looking to schedule with Olympic at 1:30pm to fly to Milos. Can someone please explain the process of getting to that flight with checked bags?

The process is the same as in all airports with separate tickets. You pass the controls, take back your luggage and go to check in for the next flight.
In Athens the departures level is on the upper floor. You won't have much time, to be on the safe side check if you have another Olympic/Aegean flight later (probably at 3.40pm)
