Enough time for transit/passport control - Cappadocia-Istanbul-Athens-Herkalion??

Hi everyone. Our family of four (all US citizens) will be spending a week in Turkey and then flying to Crete from Cappadocia. Here is our flight itinerary:

i) NAV to IST - Turkish Airlines. Arrives in IST at 10:10am
Layover of 3 hours and 5 minutes. We will need to pick up our bags, and re-checkin for our next flight to Athens. Do we need to go through Immigration control in Istanbul for our next flight to Athens? If so, is 3 hours enough? What if we dont have any checked bags?

ii) IST to ATH - Turkish Airlines (separate ticket). Arrives in ATH at 2:45pm
Layover of 2 hours. We will need to go through Immigration/customs in Athens, pick up our bags, and re-checkin for our next flight to Herkalion. Is 2 hours enough? What if we dont have any checked bags?

iii) ATH to HER - Aegean Airlines

We will do the whole thing in reverse on our return with a 3 hour layover in Athens, and a 12 hour layover in Istanbul before catching our flight back to the States. Will the 3 hour layover in Athens be enough?

Are your flights i, ii, iii all on separate tickets? The same for your return to IST and the US? I was in Rhodes last week and a flight from Athens to Rhodes was cancelled due to weather, so my flight from Rhodes to Athens had no plane and was also cancelled. We were supposed to leave at 13:00 and ended up leaving at 15:00 following say. That was a travel delay of 26 hours. Can you live with that if you have separate tickets?
