During our five days stay in Santorini in September, we plan to hop on a ferry to Mykonos and return the same day. I find that most websites only offer a tight time frame leaving Santorini at around 10:45 am and catching a return ferry from Mykonos at 2:55 p.m.

Sorry, but there is no later ferry departure. What you see is what you get. You'll arrive at Mykonos around 2:10pm and that same ferry turns around for the return trip at 2:55pm. There are no other options.

Yeah, that is just a bit too far for a day trip. Ferries in general usually are hard connections for day trips. Best to figure at a minimum two nights on an island, then move on.
