We are at the beginning of planning an itinerary for Athens and several islands, with an Athens stop on the front side of the trip.
Would one take a ferry to Mykonos from Rafina or Piraeus ?

If already in central Athens, then Piraeus probably makes more sense. You can just take the Metro down to the Port and get to the ferry. If you were at the Airport, then a direct bus to Rafina would make sense, but from central Athens you would need to get to the bus station, then a bus to Rafina.
Rafina makes for a shorter ferry ride, but you would need to look at the total travel time and logistics of getting to Rafina before going that route. Cost difference is likely a non-issue.
