We made our reservations on Air Canada to fly from Houston via Montreal and Athens with selected seats. Plus a flight to Crete where we could not select seats on Aegean Airlines for our last leg to Chania. Furthermore, the same situation happens in the flight from Rhodes to Athens.
Is this common? Do we just let them assign our seats?

This flight is operated by Aegean Airlines.
You'll need to complete your seat selection with them after completing your booking. Seat fees may apply.
Did a fantom booking on Air Canada and the above is the wording I see when at the ATH-CHQ seating choice.
Presumably you have a separate confirmation number/code for this flight and would go to the Aegean site using that code to select seats.
Do we just let them assign our seats
For a 50 minute flight I wouldn't pay for seat selection, but if available for free would do so.

You will probably have to contact Air Canada for the Aegean record locator. Then you can log into Aegean and choose your seats.

With Aegean, there is an additional charge for seat selection if you fly with the "Light" fare (the cheapest).
With the "Flex" and "ComfortFlex" fare you can choose your seats for free
If this is the reason why you cannot choose a seat, be aware that this "Light" fare only allows you one 8kg max cabin luggage
Just in case, you should also check what luggage you are allowed to take without paying an extra charge on the Aegean flight.

I have connecting a flight on Aegean (booked through United). I have the same issue, cannot select seats on Aegean website. I contacted Aegean customer service and they said:
Hello there. You can select a seat, once the check-in is available, 48 hours prior to the scheduled departure of your flight. We will be here for you.
Not ideal, but at least they're short flights
