Hi
We are flying into Athens and then taking a Ferry to Naxos. We are going to be in Europe for a Month hence we have 3 suit cases and two car seats with us.
This is a logistical question, can I lug these suitcases on the ferry. Is there a bag check service on these ferries ?

You can either keep your luggage with you which is a hassle, or you can leave it all belowdecks in the designated area for Passenger Luggage going to Naxos. There is no check service. Keep your valuables with you.
You will have to haul all your baggage onto the ferry using a ramp at the rear. You will find a huge open deck and you will have to find a sign that says Naxos. As Lee says you will place your bags in the area near the Naxos sign and will bring your hand luggage and valuables onto the passenger deck. When yo arrive at Naxos you will go down to the luggage deck and reclaim your bags ( this can be a Greek sort of free for all) with no organization whatsoever. All part of the charm) When the ramp drops you and every other Naxos bound passenger will storm down the ramp and onto the dock.
Its probably a good idea to tie a ribbon or something else that helps you identify your bags on the deck.
