The tour operator that I am using to got Meteora said the tickets would be emailed to me three days before the trip. That I didn't have to print them, that I could use them on my phone. Is this the way it works? has anyone used electronic tickets in Greece?

On-phone viewing is normal for electronic rail tickets in Europe, even if every county does it slightly differently Greece is not a place where you particularly have to book train tickets in advance. I expect the tour operator has experience and will place a booking when they’re fairly certain of how many tickets they need.
