In September I’m flying from Calgary through Toronto to Athens. 3 hours later I have an Aegean flight to Naxos. I’m carrying on from Calgary to Athens, but will need to check my bag from Athens to Naxos. I’m not sure how this works. Do I need to leave the international terminal and go to the Agean desk to check the bag, or can this be done on the airside?

On your arrival in Athens you will pass entry controls into the Schengen zone.
Customs is just a formality, you exit through the “Nothing To Declare” gate and you will be in the public area at the arrivals level.

Then go upstairs to the Departures level, this is where you will check in your luggage at one of the Aegean desks.
Baggage check-in is a semi-automatic process, you will be assisted by staff
