They're both excellent but for me the location would be the deciding factor. Lilium is over 5km south of the center of Fira on the main road heading towards the ferry port. The view is great but it's kind of in 'no-man's land'. It will be nice and quiet there but you'd need a rental vechicle for the sake of convenience if you stay there. Buses and taxis do pass by but you waste time waiting for them, and taxis aren't cheap. Nefeles Suites is in the heart of Fira so it will be easy for you to access everything. I suppose the trade-off is that Fira is crowded and although Nefeles is off the main path you will be encounter all the cruise ship passengers as well as other visitors whenever you leave your hotel. We were there in June for 2 nights and loved it. We were so happy we stayed in Imerovigli instead of Oia. Imerovigli was less expensive, has walkable footpaths to local town/restaurants and is even walkable to Fira (20 minutes on footpath). We just took a taxi (or take a bus) to Oia for the day but it was INSANE with tourists. Go in the evening, not morning. Santorini is extremely expensive so book early. Imerovigli was magical and we'd wished we'd stayed longer. We stayed at Astra suites which was nice but next door was Grace which looked lovely. Also, Rick's recommended B&B in Oia seemed good but we wanted a place with a small pool.
