Our group of four is travelling to Milos and Naxos in late September.
Looking for some help with local island car rental agencies.
We would prefer to rent from a company that will drop off/pick up at our lodging location.

You must have a specific reason for choosing a rental company that will drop off/pick up the car at our lodging location. But I can't think of any context in which this would be a plus.
Perhaps you could provide more details?
Anyway, to find a rental company, here's how I proceed on islands I've never visited.
I look at Google Maps, zoom in on the island's main town (which is usually the port) and search for "Rental Car." You can move slightly around the map and search again. Then it's a matter of sorting through the proposed list.
(Sorry for the details if you're already familiar with Google Maps searches.)
Some rental companies have a website and an online booking system, you can see prices based on the type of car and your dates. (I allway skip all major companies and only consider local rental companies)
Some rental companies on the list don't have an online system and you have to contact them by email or contact form. These are most of the time the ones I select, especially when there's no prepayment required.
This has always worked very well for me on all the islands.
Note that in Milos, half of the island is almost uninhabited and only accessible by 4-wheel drive vehicle. The rental companies will warn you that you won't receive any assistance (or that you'll pay a fortune) if you venture into this part of the island with a vehicle not designed for this purpose.
