We really liked the Psiri (or Psyri) neighborhood. Lots of places to eat. Quaint, tiny square, cute shops. When we walked the neighborhood in the evenings, it wasn't crowded with tourists. Close to the Monastiraki metro stop. Our hotel, the Attalos, had a nice rooftop bar and view of the Acropolis. Our room's balcony also had a view of the Acropolis.

Look at the Kolonaki neighborhood . My friend lived there and I enjoyed it.
There is no "best neighborhood", but neighborhoods with different atmospheres. Some are less known by tourists but can be just as interesting depending on what you are looking for.
Since you are interested in Airbnb type accommodation I can send you a private message with a list of some Airbnb accommodations with their exact location run by individuals for 2 to 4 people ( with private bathroom, of course!)
They generally require a minimum stay of 3 nights
(I always stay in Airbnbs when I'm in Athens)

Have a look at Ano Petralona. It’s only a few minutes walk from the Acropolis but is on the other side from Plaka, the area with most tourists. It still has a neighbourhood feel but also has a lot of good restaurants. It has a range of airbnb places which tend to be cheaper than the other side. You can do a really good walk across the hill of Philopapos which takes in the Pnyx, the site of the ancient parliament, and has great views as you approach the Acropolis.
Even if you don’t decide to stay there this is a nice walk
