Hello,
I am hoping Rick Steves or his team can recommend a reputable company to rent from in Athens, Greece. We are looking for our family - in a safe area and also close to major historical monuments. We originally tried hotels, however found that no rooms are adjoining.

I agree that apartment listings haven't been a focus for us and I'm not familiar with agencies to recommend for Athens. Note that when traveling in the Greek islands, the term "apartment" is used a lot for rooms to let and I'm not sure whether it always indicates a kitchenette or other amenities (clothes washing machines even less likely).
In Rick's Athens chapter, I see 4 properties with Quad rooms or suites listed, if that helps your group. Two under Budget Hotels and two maybe nicer on the last page of the section (p. 171). If you don't have that book, you can reply to me.
Search AirB&B VRBO and Homeaway. These are all reputable sites which we have used in Italy and Hawaii with no problems. We have a nice three bedroom apartment booked for October in Athens. All in walking distance to the major attractions.
I second the recommendation for airbnb. We use them several times a year in Athens and have always been satisfied. The economic crisis has been devastating for Greeks but has meant that a lot of people are working abroad and renting their apartments.
We've stayed several times in an area called Ano Petralona which might suit your requirements. We've written up a bit about the area

You'd probably be better though to look at Koukaki, the area between the Acropolis and a major road called Syngrou. It's apparently one of the fastest growing airbnb areas in the world and there are a lot of options there. It's a nice area with good transport links and very close to the Acropolis and main tourist area.
