We stayed at Feel Athens Stidios at Monostiracki (had one bedroom unit with large patio and Acropolis view) booked through booking.com in September 2025.
The building was a little sketch but the apartment was well appointed, clean, and comfortable. You go through three doors to get in. Very safe. Close to grocery store and transportation.

We are looking at 2-3 bedrooms, definitely 3 beds. budget probably $500 max or so USD per night

We often go to Athens for a few days and always stay in Airbnbs. I have an Airbnb wishlist, but it only includes places with a maximum of two bedrooms and the Airbnbs we stayed in might not be suitable for you in terms of sleeping capacity.
However, check this one out:

It's located in the Koukaki neighborhood, a good spot 100 meters from the Acropolis Museum. It's about €530 for 3 nights.

This other one is a bit more expensive at €760 for 3 nights with a terrace overlooking the Acropolis. It's in Thissio, also a good neighborhood very close to the Acropolis.

Note that it is located on the 3rd floor with no elevator (elevators are quite rare in Athens buildings).
You may need to add the Climate Resilience Tax (tourist tax), which ranges from €2 to €8 per night depending on the type of accommodation.
