My friends and I will be on a 9 day bike trip in Crete in May. We will be staying in Kissamos at a hotel and biking from there each day. When the bike adventure concludes, we will then have 3 days to explore other parts of Crete and we will be flying back to Athens out of the HER airport. What is the best way to spend our 3 days in other areas of Crete? Sue
Two more days in Chania and one day in Heraklion to visit the archeological site of Knossos.
I agree with two days Chania and 1 day Heraklion.
We stayed in Kissamos for two nights. Fairly ordinary which I found charming. We had some good food down by the water.

Yes the suggested logistics make sense, Chania for 2 days then transfer to Heraklion for a day before your flight back to Athens.

It seems that you are considering to do the suggested trip including Rethymnon and Ag Nickolas. That plan covers too much time travelling and hopping from one place to another.
I suggest you listen to the comments of most of the people who have replied to your post and stick to Chania for 2 nights and Heraklion for one.
Go west young voyagers, go west! I once went to the east of the Island and vowed never to return, as life is short and Greece is vast. You can skip Knossos if you feel like it. There were only limited thrills to be had there. Heraklion is not particularly charming. Chania and Rethymnon are the places to go.
