Ulm is on the main train line from Munich Hauptbahnhof (main station) to Frankfurt by way of Stuttgart and Mannheim, about an hour and a half from Munich. You will find multiple high speed train connections daily to Ulm. You get to Munich Hbf from the airport via the S-Bahn (commuter train) in about 40 minutes.

You don't want a separate ticket to the Munich Hauptbahnhof, then buy a ticket to Ulm there. You just buy a ticket to Ulm. It is 44 EUR if it is an ICE train from Munich to Ulm, and 38 EUR if the connecting train is an EC or IC train (just as fast, not quite as fancy). You could also buy a Bayern Ticket out of a vending machine for 25 EUR, plus 6 EUR for each additional passenger. Travel on regional trains only (the S-bahn counts) to Neu Ulm.
Ulm is in Baden-Wuertemberg, but Neu Ulm across the river, is in Bavaria, so a Bayern Ticket works, then you can use a local transit ticket for the trip over the bridge. Just so you know, the skinflints are looking out for you. If you buy the Bayern Ticket at the ticket window, it will cost 2 EUR more.

Just to clarify, i will puchase train ticket to Ulm, from Munich airport ( ticket will include S bahn train to main station to catch another train to Ulm)? Can I purchase return ticket as I will be returning to Munich within 2days?
Also is it far to walk from S bahn platform to the other train platform to catch train to ulm?
The S-Bahns at Munich Hbf are on a lower floor under the main tracks. Go upstairs and there are the main platforms.
You will get a better price if you buy the return portion on-line now. Are you returning to the airport or to Munich city? If you buy now, the return would be 19.90 EUR for a nonrefundable ticket where, like an an airline ticket, you must ride the train to Munich on the train listed on the ticket. You can take any S-bahn to the airport from there.
As far as going to Ulm, it is best just to buy that ticket at the airport train station, since you can't be sure if the plane will be on time or how long for you to get through immigration or get your luggage. The discount tickets always come with strings attached, like having to make a specific train. But since you know you will be in Ulm and traveling on a definite day, it is safe to buy a discount return ticket.

As Sam says - a flight delay might mean you must forfeit a pre-purchased "saver fare" ticket (which must be used at the hour you choose at the time of purchase.
Sam suggested the Bayern Ticket. This will work fine for the whole trip from MUC to Ulm. Buy it from a ticket machine at the airport whenever you get out of security and luggage pick-up for your trip to Ulm. Please note that it must be used only on the local/regional trains, and on weekdays, you may use it only from 9 am onward. Details:

In order to find train schedules at the DB site for the Bayern Ticket's regional/local trains, you must check the "only local transport" box when you do your search. The trip will take longer on these trains. Check travel times for your date and expected travel hour.
For your return trip to Munich... the Bayern ticket works but if you are only going to return into Munich proper, and there is an alternative to the Bayern ticket that covers the trip for €20 instead of €25. Just buy a Regio-Ticket Allgäu-Schwaben instead at the station. Use the same trains as you would for the Bayern Ticket, and observe the same after-9 weekday restriction. Sam has indicated that you may only travel to Neu-Ulm on the Bayern Ticket, but this is not accurate - you are OK all the way to Ulm Hbf (the main station.) Travel from Ulm Hbf to Munich Hbf on the Regio-Ticket Allgäu-Schwaben is possible too. Below are the DB pages (in German) for these two tickets that say travel to/from Ulm Hbf is OK.
Ticket machines at the stations you will use should have English-language screen options.
