Most of the cruises and tours do accept families, but you need to contact them direct. There are sections on the train and ferries for bikes and strollers. There are (in most stations) lifts for going up and down reserved for strollers and bikes and handicapped also. the biggest issue is going to be lifting in and out, or on and off, as often there's a step or two.

If you want to do a short 2 hour cruise on the Rhein, you can certainly bring you toddler and stroller. You will have to carry the stroller up to the top deck though, as there are no elevators.
I believe there are some walking wine tours in Rüdesheim and some other Rheingau towns. Not sure how welcome a small child would be on those, but best is to send them an email and ask. The only one I am familiar with is Bottle Stops.
