Supposedly the direct trains are not running at this time due to rail construction work. Everything thing I find online is a bus starting in Passau to some city in Austria, then one or two train change to get to Vienna. We will be debarking a river cruise between 11 am - 12 pm that day. Any recommendations on best travel options?

Not sure where you are looking online. I suggest you use either the DB or OBB websites.
Also, rail lines may shut down for just a few hours or a day. Ensure you are looking on your specific day of travel.

Date of travel Oct 4, after 12 noon. Sorry thought I had put date. I have checked DB and OBB sites. Both show no direct trains. A bus, then 2 trains. It looks like flixbus has some direct options but last one is 12:10 pm and I'm not sure we would make the departure time.

Yes, the bus and then a couple of trains is the way it has to be done due to the construction projects. Total journey is at just 4 hours, which isn't too bad.
I think this is your best option (only option) unless you really want to spend some money on a private driver or a one-way rental.
