We are planning a trip in October, starting in Amsterdam and traveling by train down to Cologne, St. Goar, Rothenburg, Salzburg, Vienna, and end in Munich. We have roughly 7days of train travel over two weeks and I’m trying to find the best way to purchase our tickets. Would a rail pass be our best bet?

https://int.bahn.de/en is the site I use to buy tickets for an itinerary like yours. Deutsche Bahn will sell you tickets from Amterdam to Cologne. For Rothenburg to Salzburg, I would just buy a Bayern Ticket, 39 EUR for 2 people. Salzburg to Vienna is from www.oebb.at/en, but also take a look at Westbahn, https://westbahn.at/en/. Vienna to Munich can be bought from all 3.
Since you are traveling on a fixed itinerary, you can afford to buy advance purchase nonrefundable tickets for a deep discount (Super Sparpreis), except for the Bayern Ticket, which can be bought day of travel.
