I have heard reports that due to the current refugee influx that trains into and out of both Munich and Vienna are sometimes overwhelmed with refugees.
Any truth to this rumor from someone that has traveled in those 2 areas??

We were in Germany from Dec. 2-9 and traveled by train to Nuremberg, Munich and Salzburg. We had absolutely no problems. It was during the Christmas Markets and everyone was having a wonderful time. No signs of crowding!
It is currently safe. Vienna to Munich is their route so it cannot be ruled out that you would meet them on this route. Despite that if you are not a woman you should be safe, I think.

I was in that area in September and didn't notice any "refugee" problems. There were definitely refugees about the stations in both Salzburg and Vienna (which is where they're being processed), but I noticed NO "overwhelming" of the trains at all. I travelled from Salzburg to Vienna on the WestBahn train and the car I was riding in was almost empty.
With or without refugees on the trains in Germany it is a very safe way of travelling. The trains are well staffed with conductors and occasionally law enforcement types. The only scary experience I have ever encountered was when a train was overrun with boisterous soccer fans going to a soccer match. They were loud and rowdy but it was all in good fun.
I typically only book the premium cars on trains (assuming available). More expensive but less things to worry about. But in general I'd have no worries on any German train
German trains are likely a lot safer than the rental car alternative...
