Are there any direct trains from Munich to Salzburg ? I was their last October, and traveling by train was somewhat inconvenient. We had to take a train to one spot and then a bus and then the train to get to our destination. Any better options by train ?

Sounds like they were working on the tracks and bused you around the closed section using an SEV (Schienen Ersatz Verkehr or substitute transportation). That is not the norm.
There are usually hourly regional trains running direct from Munich Hbf to Salzburg Hbf in about 2 houirs. These trains make multiple stops including in Munich Ostbahnhof (east station), Rosenheim, and Prien. You can use the Bayern-Ticket on these trains (after 9 AM workdays).
There are also express trains every two hours or so. Eurocity trains (EC) take about half an hour less and make a few stops, including Ost. Slightly faster RailJets (RJ) go non-stop from Munich Hbf to Salzburg.
