I will be arriving at Munich Airport and then taking a train to Seefeld in Tirol.
Does anyone know if I can get the train on the train directly in the Munich Airport or
do I need to get a train from the main Munich train station outside the Airport?

You take either the S1 or S8 to Munich Main station and transfer there to the train via Garmisch and Mittenwald bound to Innsbruck. Depending on the time of travel, there will be another transfer in Garmisch. For details look up https://int.bahn.de/ oder, better, download the DB app.
