Hi all! I am starting to book hotels for a nine day tour of Bravaria and Austria in early September. As a follower of current events, I've been reading up on the migrant crisis and I know for a while there the borders were closed and trains weren't running between Munich and Salzburg. Is this still the case?

No borders were ever actually closed. What happens is they added passport checks (and only at the main border crossings) where there were none before, and this caused some trains to be cancelled because there was no time to do passport checks.
Check your trains on www.bahn.de (German Railways) or www.oebb.at (Austrina Railways). They will have up to date information in their databases about which trains are running.
