I'm hoping to travel from Munich to Prague on April 30, 2016. Does anyone know where to find a one-way train or bus ticket?
It looks like there's a nonstop train at 9am. Arrives in Prague at 2:43. The ride is just under 6 hours. You can purchase tickets on the DB Bahn German Rail site. http://www.bahn.com/i/view/GBR/en/
You can find it on Deutsche Bahn website. The fastest connection with no change: train leaves Munich at 9:01 and arrives to Prague at 14:43. Until April 3rd Deutsche Bahn runs the IC bus which is about 1 hour faster. You can buy ticket once you get to Munich or on line up to 91 days ahead. It seems that there is no discount for this particular train. You can get discount for other trains with several changes.
The 9:01 train runs as an ALX up to the Czech border and as an EX from there to Prague. A Bayern-Böhmen-Ticket (in German), purchasable any time from an automat in the Munich Hbf (26€ single, 31,60€ for two) will cover your travel as far as Pilsen. From there you need a Czech Rail ticket, probably purchasable from the conductor on the train in the Czech Republic before you get to Pilsen for 3,66€/pers (or stop for an hour in Pilsen and buy the ticket at the station).

The only way you can get a discounted Savings-Fare ticket is if the trip somewhere includes a train of the Bahn (ICE/IC/EC). There are ICEs from Munich to Nürnberg. From there, you can take regional trains to Prague, all on the same Savings-Fare ticket with the ICE. Theoretically, you can get a 39€ fare, but those ticket seem to sell out quickly, and the available Savings-Fare tickets will probably be more.
You can take an ICE to Nürnberg, then a regional train to Schwandorf where you board the ALX train coming from Munich, but I don't see any Savings-Fare tickets on this route. The route with Savings-Fare tickets goes by RE to Cheb and from there on a Czech train to Prag. I'd rather take the ALX all the way from Munich! In 2012, I came from Bayerisch Eisenstein to Pilsen, where I was supposed to meet the ALX. Due to track work, the Czech train was late and I missed the ALX. I had to wait an hour to catch a Czech regional train to Prague. The Czech train was very old and dumpy. I'd try to avoid Czech trains.
Definitely take the train...the traffic between these two cities can be very difficult (read trucks and road construction) and no fun if you're stuck on a bus. We drove this route last summer and it took a lot longer than we would have liked.
