We are arriving late in Munich and will spend the night. The next day we head to Fussen for a 2 night stay. I am wondering if a Bayern ticket for 3 would be better than buying round trip tickets? Also how do I find out when the train goes to Fussen. Would it be possible to see Marienplatz and then head to Fussen around noon or 1?
There is no price advantage to round trip tickets; it's just two one way tickets. For three that's 26.20€ each or 78,60€ for all three. A Bayern-Ticket for three is 33€. A Regio-Ticket Allgäu is 30€ for three - for a day.
The Glockenspiel (playing clock) performs at 11 AM. You could watch it and then catch an S-Bahn from the underground station in Marienplatz before 11:40, get to the Hauptbahnhof in 3 minutes, and catch the 11:53 RE to Füssen. The RE leaves from the Starnberger Flügelbahnhof (tracks 27-36), which is above the west end of the underground station at the Hauptbahnhof (look for the signs that say 27-36). That gets you to Füssen at 13:58, in enough time to collect reserved tickets and see on castle.
Thank you for your help. What do you do with luggage? Is there a place to lock it up? Also do we buy the tickets for the train in advance like we have done with the eurostar?
There are no lockers (Schließfächer) in the Marienplatz S-Bahn station. If you are going to Marienplatz through the Hauptbahnhof, there are lockers there (off the end of track 26).
Regional passes, like the Bayern- or Regio-Ticket Allgäu can be purchased at any time from a ticket automat, right up to train time. There are no reserved seats, so there is no advantage to purchasing tickets any sooner.

The trains are hourly from early morning to late night. Use the German Rail schedule webpage. Use "Muenchen Hbf" to "Fuessen Bhf".
Do you reserve seats on the train?
You cannot reserve seats on these trains. However, in 15 years, only three times have I been on regional trains that were SRO, and on one of those, I got on a the start and had a seat. Since the train to Füssen originates at Munich Hbf, you should be able to find a seat, particularly if you get to the platform a little (10-15 minutes) early.
