My friend and I are traveling to Europe in September and would like to travel from Hamburg to Copenhagen, Denmark by train. We would like to take the train that goes onto the ferry for 45 minutes into Copenhagen (I know the trip is long, just talking about the time for the train on the ferry).
Which website would we purchase a ticket from?
Which cruise port area does the ferries travel to in Copenhagen?
Do you have any recommendations on hotels near the port, not difficult to get to the airport (we spend 1 night 9/4/19 and travel to Oslo)?

There is no train with port arrival in Copenhagen.
One train uses the ferry connection from Puttgarden (D) to Rødbyhavn (DK) which is few hours away from Copenhagen.
Purchase directly at German rail provider Deutsche Bahn.

All connections with "EC. bus" are the one with ferry. The bus in Denmark is a replacement due to constructions of Danish rail network. Bus will arrive at "Koebenhavn H", the main station near Tivoli.

You could go via Puttgarten.
There is another route...take the train from Hamburg to Flensburg...nice town, I went there last summer as a day trip, but obviously didn't have enough time, a repeat visit is planned this time.
In Flensburg change to Copenhagen but that's not direct, you'll have change one time going from Flensburg to Copenhage.
Bottom line...Hamburg to Copenhagen requires 2 chances, in Flensburg and one time in Denmark.
Just to complete your options I like to add a slow unusual one.
If you like traveling at sea you can take also the Finnlines ferry from Travemünde (D) to Malmö (S). From there several bus and train connections serve Copenhagen. Travemünde can be reached by train from Hamburg.
As has already been pointed out, there is no ferry into Copenhagen on this journey, only a ferry between Puttgarten and Rødbyhavn.
Markk are there still track works in september when the OP is travelling? I did a dummy search on DB for sept. 3rd and found no bus replacement, but several trips with one change in Nykøbing F.
OP be aware that the DB site shows all the connections between Hamburg and Copenhagen, including the ones going trough the Jutland Peninsula, so if you want one with the ferry connection, be sure to pick the right one.
