Looking for public transport friendly things to see as I make my way from Munich to Frankfurt. I'm a huge WWII buff, so anything historical would be a plus, but my wife and I also like photography, small scenic towns and of course great food! We've already seen Nuremberg, Wurzburg, Regensburg and Rothenburg. What else are we missing?

All of these destinations are accessible by train (from Eichstätt to Neuburg a. d. D., you can take a direct bus without having to take the train detour via Ingolstadt).
An original WWII bunker can be visited at Bad Bergzabern. (link).
There also a lot of museums on the way Munich to Frankfurt,e. g. ZGMA Mannheim.
Along Limes road you will find a lot of places from the Roman empire.
You can also visit a WW2 bunker in Frankfurt, Wed. 1700-1900 or Sun. 11-14:00. Cold inside, so bring a jacket.
The Gestappo jail is also nearby as well as several Holocaust Memorials. The most meaningful is the Jewish Holocaust Remembrance Wall with almost 12,000 names on it.
The Goethe University occupies the former offices of IG Farben, and you can go inside any day of the week to see what was once the largest office building in Europe, but also home to one of the most horrendous businesses. There are info posters along the hallway on the 1st floor that describes what they did. In English and German. The building became HQ for the American Army after the war. Well worth a visit if you are in Frankfurt.

Depends...how about Ulm? If you have a deep interest in WW2 , then I heartily recommend Koblenz.

If you are looking for something a bit off the non German tourist trail I concur with Neuburg an der Donau. The way the sunlight hits the old city and the flare is nice. The lesser traveled road.
