Southern Germany & Vienna: too much?

Family (50something parents, 24- & 14-yr-old offspring) flying in & out of Frankfurt (tix already bought), and planning to spend 12 days in early June 2015 in southern Germany/Bavaria and Salzburg and, possibly, Vienna.

We tend to like a mix of urban/pastoral and like to stay in one place for a few days at a time -- a local apt in the heart of things -- and enjoy a mix of historic/cultural/outdoor/shopping/dining activities in walkable settings.

We'll probably rent a car but would also enjoy some train travel.

Is Vienna for 3 or 4 days too much to fit into our itinerary? Is Munich a good alternative or are both possible?

Other sites we're interested include Dachau, Rothenburg odT, Nurnberg, and Bamberg.

Dachau is just a suburb of Munich, a half day trip (40 min to and from, 2½-3 hrs there).

Rothenburg, Nürnberg, and Bamberg are close to each other. Stay in Nürnberg and do day trips. (although Rothenburg at night is nice).

It would be for me, because it's about 4 hours from Munich to Vienna (and you're not leaving from Munich or Vienna, but from Frankfurt, so you have to add that travel time as well). In a 12 day trip in and out of FRA, I'd focus on areas between Frankfurt and Salzburg. There are lots of post here on places in the region that Rick doesn't cover, like Garmisch-Partenkirchen, Regensburg, and much more.

Of course, Munich is different from Vienna, but if you're looking for an "urban fix," it will fill the bill nicely. I could spend a whole day in the Deutsches Museum alone. And don't overlook spending time in Frankfurt, since you have to fly out of there anyway. There's lots of museums, a zoo, etc. I'd save Vienna for another trip.
