We will be driving a lease car and plan to leave it at the airport longterm parking for 3 nights and take the S8 into Marienplatz and by foot to pensione Lindner. Would we be OK leaving our two roller bags in the trunk and taking a small backpack w/ stuff for three days in Munich OR should we take the roller bags with us?

I would rather leave the car at a private parking near the airport. Many farmers around the airport offer parking in fenced lots or even in garages; prices compare favourably against those on the airport. Google for "Parken Flughafen München"; Schwaig or Oberding are good locations. They will bring you to the airport with a minibus.
