Have you done this tour?
Husband and I are going on this tour in October and looking for any pre/ post tour hotel and extra activity ideas (Hamburg and Berlin) and recommendations for restaurants and free time along the way!
Will we get to see the Alps at all?
We have a free day in Munich. Stay there? Or try to get to Berchesgaden? (Was there when I was 2 years old!!)

(This is a 13-day tour, right? If so, you should correct this in your title - I first assumed you meant the 14-day Germany/Austria/Switzerland tour. My response addresses the 13-day tour.)
The printed itinerary doesn't really include the Alps... Bernese Oberland, Schilthorn... these are more spectacular than the German Alps. You'd need to fly into Zurich or Munich first in order to spend some time in the Swiss or German Alps.
If it's only going to be a day trip, I'd go to Mittenwald. Mountain lift, river gorges, very cool alpine town near the Austrian border and doable in one long day from Munich.
