Disembarking a transatlantic cruise in Rotterdam and traveling to Vienna. One of us will catch a plane back to the States and one will continue on a river cruise.
We are looking for suggested train lines, hotels, good restaurants, and sites to visit at over night cities/towns: Cologne; Frankfurt; Munich or Salzburg; and Vienna (4 nights).
We are debating on whether to stay over night in Munich or Salzburg. Pros/Cons?

I would go like this. Train to Cologne and stay 1 night, train to Nuremberg and stay 2 nights. There are direct trains between Cologne and Nuremberg and Vienna, although the station in Cologne is Koeln Messe/Deutz, across the bridge from the cathedral. You have any number of options.
Consider a stopover for a few hours to see the Cologne Cathedral, then on to Munich and Salzburg.
Assuming you river cruise starts in Vienna. Our Danube cruise stated in Regensburg.
