We will stop at Rostock via cruise ship- (at Seehaven rather than Warnamünde). We plan to take a train from Rostock to Schwerin, visit there, and then a train to Wismar, visit there, then return to Rostock. We arrive in Rostock early in the morning and depart at 21:00 hr. Is there an S-Bahn that runs from Rostock to Schwerin and an S-Bahn from Wismar to Rostock that would run more frequently than the long-distance trains? Is there any transportation between Schwerin and Wismar other than the long-distance trains?

There is at least one train per hour from Rostock to Schwerin (different train categories). You need to go to the station by bus. There are several bus stops in the Seehafen - you need to know where your boat will dock.
Is there any transportation between Schwerin and Wismar other than the long-distance trains?
Most of the day there is a connection every half hour alternating between bus and local train. The train takes just over half an hour, the bus approx. 50 min.
S-Bahn from Wismar to Rostock
There are hourly direct local trains from Wismar to Rostock Hbf (leaving at min. 9 past the hour) and other ones in between with a transfer at Bad Kleinen.
